yes, the united states naval research laboratory came up with encrypted onion routing in the 1990s, because it's useful for them, to enable intelligence in foreign territory to safely "phone home". it's a public fact and not a secret. the technique was implemented as the open source tor project only later because it might be useful for other actors like activists too, and received funding from multiple entities, state and non-state. it's known that tor is not "perfect" for anonymity when powerful actors control a majority of nodes, hence there are other developments like mixnets. it's a technical fact that anonymity and privacy on the internet are not trivial things to achieve, there are always tradeoffs involved that have to be understood.
