tbh up to you and how you want to travel, i usually train to main station then cab cause i dont want to go through the hassle of pulling my bags through the mrt transfer but back when i was younger and healthier i will drag my bags from the airport line/bus transfer stop to the blue line to change to ximen
but now im just happy to cab from main station to 林森北路

See if you want to explore and familiarise with the metro or not. Take the express train service from Taoyuan Airport T1/ T2 to reach Taipei Main Station faster. Ticketing is based on distance travelled.
